If mainly take notes, Apple Notes, Craft.do or Bear might be the best tool for you. There's no such tool that does it all perfect.

I love it and I use it daily, but it can't replacement the core features of Evernote as document archive and as a note taking tool. It's a fantastic bookmarking tool, which does bookmarking WAY BETTER than Evernote. I don't see raindrop.io as a replacement for Evernote.

I never annotated PDF in Evernote on iOS in the past because of this limitation. In fact, the newest Devonthink iOS version can share files for on the fly editing with third party apps, like Highlights and save back the annotations without even going through the Files app integration. While Evernote can save annotations from third party apps on desktop, those other 2 can do that on iOS thanks to a Files document provider extension, while you would need to export and re-import files from and to Evernote on iOS. They also have the advantage of saving annotations in place on iOS. They can do what you refer to better, in my opinion, because they use annotation standards that are compatible with most PDF apps, while Evernote uses its own markup that can only be deleted/changed with Evernote. Two examples would be Keep It and DEVONthink. While I can't speak for your workflow in general, I can definitely say that there are other tools that can do that and much more, in a better way. No tool can do that yet efficiently and quickly except EV I rely on storing many pdfs, screen shots, and annotating pdfs screenshots And images.
